I think when the ball carrier runs out of bounds the clock should stop. I understand keeping the game moving but I just thought with 6:00 left in the 4th that out of bounds was a stoppage of the clock.

I don't think he consciously did. He had to realize that if he flopped and didn't get the call then what? What's your definition of "routinely hurt"? AJ has played in 15, 16, 16 games the past three seasons. They've both been near the top (CJ was the top in 2011, 2012) in receiving yards/game, so I'm guessing not often.
