I'm baffled as to why the coach would call the timeout there.

The timeout came from the sideline, did it not? The referee was still standing over the ball when the timeout was called, and the clock does not start until he motions for the play to start.

It was bad clock management at the end. However it never would came to that if there werent a blocked extra point and a botched chip-shot field goal.
