When you say knee pain, where exactly is it, like under the kneecap?
If it isn't a case of injury, in which you should be able to point back to a specific point, then it is probably some form of tendinitis. Rest and a anti-inflammatory should help.
If it comes back, look into some strengthening exercise to increase the muscle strength in the muscle you don't use while running. The running muscle get built up and put unusual strain on the knee. So, strengthen the other muscles and the knee pain usually goes away.
This has just been my experience with pains not associated with an injury.
